THERE ISalot of rust in my coolant it's pretty brown, could that have anything to do with it .

Yes! very much so, Most likley the brown rusty crap is blocking up your heater core....try and get a Coolant flush and see if that helps anything.

( stupid question) what is the best way to flush it, aslo what else should I check while I am doing that ? just incase it might be something else

well I boought in April and I don't know before then, I flushed a little bit of rust out ( disconected the bottom radiator hose and kepp filling it up with water , run it a lil bit then do it again about 4 time ) and still brown I want to fo it again this weekend

Take it to a Dealer and have them do it with the Coolant flush machine, dont even try to screw with it in ur driveway with a garden hose, youll never get it really clean that way plus its bad for the enviroment
